Keiichi is an ordanary colleage student at NIT and belongs to NIT MCC(Motor Cycle Club). But there is a difference between him and other people. He lives with 3 beautiful sisters in a temple. And the 3 sisters are Goddess'!
It all began one day when he accedently called out Balldandy, the middle of 3 sisters, and was told by her "I came here to make your wish come true. But you can only make one wish" Keiichi answered: "I wish a girl like you will stay with me forever." His answer was the start of his rather unusual life with 3 Goddess'.

The season comes to April. NIT campus is busy welcoming the freshmen, also Keiichi and Belldandy. They are busy recruiting new MCC club members among other work...
On campus, a recruiting event being held by Sora Hasegawa, the leader of MCC, just started and all the best machines are lined up in front of MCC's office. Keiichi and Belldandy's sidecar, "Racing Kneeler", is the center of attention. The freshmen couldn't take their eyes off of beautiful Belldandy from the moment she took off the helmet and got out of the sidecar. The first student who files to enter MCC is a beautiful young girl named Morgan with mysterious atmosphere about her. The other male freshmen seeing 2 beautiful girls in MCC rush to become the members as well. At that moment, Tamiya-senpai and Ohtaki-senpai show up and scare the freshmen away. Fujimi Chihiro blames Tamiya and Ohtaki for messing up the event. However they are forgiven by Belldandy, who thanks them for their efforts that made only the people who really love motorcycles stay.

A welcome party is held for the MCC club later that night in MCC office. Sora Hasegawa is drunk and approaches Keiichi. Even Megumi fans the fire to make Sora get closer to Keiichi. The strange atmosphere reaches Belldandy who is singing Karaoke. All the cups and classes suddenly break and Belldany has no idea why the magic is coming out without any reason and destroying the festive atmosphere. She feels embarrassed and rushes out the door. Keiichi runs out of the MCC office after her.

At the same time, Urd is informed by Peorth that a prisoner, who is supposedbe locked in the moon jail forever, escaped with the aid of an unknown group. Urd rushes to the NIT campus. She finds not only Belldany and Keiichi standing there, but also the shadow of a stranger.

The stranger's name is Celestin. He declares that he is Belldandy's teacher and has come to pick her up to return to Heaven. Keiichi is confused by what happened in front of him. Just when Keiichi is trying to figure out what is going on, Celestin kisses Belldandy and She suddenly looses consciousness...
Celestin leaves telling Keiichi:" I know you care about her very much. But I want to give her a chance to choose what she really wants."...

...Heaven is in chaos! Somebody has hacked the network system and sent numerousvirus' into to it....

Belldandy finally wakes up, but the first words to come out from her mouth to Keiichi is " I am Belldandy from Relief Goddess Office. I have come to make your wishes come true. But you can only make one wish."
All her memories about Keiichi have been deleted!

The chaos in heaven is getting more serious. Goddess' in Heaven have to shut down the network between Heaven and Earth until they remove all of the virus'. Not only can Urd and Skuld not bring Belldandy back to Heaven to cure her disease, but they have to rely on their own power to solve everything. Is Celetine the hacker and what is his purpose?
Goddess' in Heaven find out the virus came from Belldandy and ask Urd to give her astrong dose of an antiviral vaccine. But it is a very dangerous vaccine that if it fails will not only remove Keiichi's memories, but all of her memories...
Belldandy decided to take the vaccine even though the people around her are stronglyagainst it. Keiichi who understands Belldandy tells her:" Even if you loose all of your memories about us. Even it means we have to be separated for years...as long as we can meet again, no matter how many times, or how many years it will take, I will try again!"The Vaccination process starts. They finally find the source of virus. But just the moment before the vaccine reaches the core of the virus in Belldandy, something unusual happens!
Everything that has happened so far was just the beginning of Celetin's plot!
